第一原理パッケージVASPの環境構築概要お世話になっております橋本です表題にあります通りVASPの環境設定及びその周辺の説明を記述いたします本記事の構成は以下の通りです基本設定・OSUbuntuLTSのインストール・OpenSSHのインストール遠隔又はクラスタを構築する場合・vftpdのインストール遠隔又はクラスタを構築する場合コンパイラの選択・IntelコンパイラParallelStudioXEの場合・gFortranの場合・CUDAToolkitのインストールVASPにGPUを使用する場合VASPのインストール・VASPの場合・VASPの場合comingsoon・VASPの場合comingsoonインストール後の起動確認・VASPの場合・VASPの場合comingsoon・VASPの場合comingsoon参考記事環境構成が任意に選択可能なように記事を羅列しておりますぱっと見で理解しづらいかもしれませんが柔軟に対応する為の処置でありますことをご理解ください推奨の環境構成は以下の通りで初見の方はこちらをご参考下さい基本設定・OSUbuntuLTSのインストール・OpenSSHのインストール・vftpdのインストールコンパイラの選択・IntelコンパイラParallelStudioXE・CUDAToolkitVASPのインストール・VASPインストール後の起動確認・VASP※注意クラスタの構築は微妙ですGbpsのLAN程度では遅くて話になりませんIntelAVXの機能を使用する際はCPUが爆熱となります基本設定この項目では・OSUbuntuLTSのインストール・OpenSSHのインストール遠隔又はクラスタを構築する場合・vftpdのインストール遠隔又はクラスタを構築する場合について記述いたします必須項目はOSのインストールのみでその他はオプションです・OSUbuntuLTSのインストール※注意Cudaやお持ちのParallelStudioXEのバージョンによりインストールできない場合がございます記事の項目に移動し確認してくださいまたハードウェアはx環境を想定しておりますARM系のセットアップについて保証しかねますおそらくできますまたIntelSkyLake世代はマザーボードの相性があることを経験しておりますちなみにWSLでも動作を確認しておりますおそらく確認しているのは私だけなのでWindwosユーザーの皆様はMicrosoftStoreから「UbuntuLTS」をダウンロードするだけでインストールの手順を省略可能ですしかしながらCPUパワーをフルに使用するためOSレベルのインストールを推奨しますまたWSL以外のVMWare等の仮想ソフトはCPUリソースに制限があるためおすすめしません動作は可能ですインストールの手順を説明しますUbuntuのダウンロードは以下URL先のUbuntu配布ミラーサーバーから可能ですダウンロードしたISOファイルを空のDVDに焼くかrufus「」などのフリーソフトを使用しUSBに焼く等を行い起動メディアを作成してください※Windowsの起動しているPCにインストールしたい場合は起動メディアを作成する事なくISOファイルをマウントする事で可能となります起動ドライブを作成したら起動メディアをインストールするPCにインジェクトしてPCを起動してください起動の際はF又はDelキーを押下しUEFIBIOSで設定項目にてブート先を作成した起動メディアに変更してくださいこのあたりはお手持ちのマザーボードの説明書をご覧ください多くの場合FキーでUEFIBIOSで設定せずとも起動メディアを変更可能ですあとはGUIガイドに従ってインストールを進めるだけですUbuntuServerエディションを使用する際も特に困難な場合はありません難しい場合やWindowsとのデュアルブート等の高度な設定を実施したい方は以下のURLをご参照ください九州大学の金子先生のHP「」茱萸note様デュアルブートに関する記事「」OSのインストールが完了したらCtrlALTtキーを同時押ししターミナルを起動し以下のコマンドを実行してくださいsudoaptgetupdateこれはインストール可能なパッケージ一覧を更新するものです実際にパッケージをアップデートするために以下のコマンドも続けて入力してくださいsudoaptgetupgradeこれで更新は完了です・OpenSSHのインストール遠隔又はクラスタを構築する場合※注意多くの環境の場合クラスタで計算速度を向上させる事は困難です「冷却のため離れた部屋においておくから遠隔操作可能なSSH接続を用いる」事が一般的なように感じます故にSSH接続で遠隔操作可能にする事を推奨環境といたしますまたファイアウォールを開放する都合上セキュリティが死にますインターネットには接続せずローカルネットワークでのご使用をお願いいたしますまず「SSHのインストール」について説明し「クラスタノードとして可能な設定」について述べます前項のみで遠隔操作は可能です「SSHのインストール」Ubuntuの場合以下のコマンドを実行してくださいポートの開放sudoufwdisableOpenSSHのインストールsudoaptgetinstallopensshserverこれで接続可能な状態になりましたipアドレスは固定されておりませんので以下のコマンドを実行しipアドレスを確認してくださいipaddre確認したipアドレスルートユーザー名とパスワードを使用し同一ローカルネットワーク上でSSH接続が可能となりましたちなみにIPアドレスを固定される場合はzen様の「」の記事をご参考くださいちなみにSSHのソフトウェアは「MobaXTerm」が便利です九州大学の金子先生のHP「」に接続方法がありますのでご参考ください「クラスタノードとして可能な設定」以上でユーザーの名前とパスワードを知っていれば遠隔操作可能になりましたがopenMPI並列演算ソフトウェアパッケージを他ノード構築する上でのSSH接続には鍵暗号方式を使用しなければなりません以下のコマンドを実行し鍵を生成しますrsa暗号でいきますsshkeygentrsaおそらく暗号化鍵は「homeユーザー名sshidrsapub」の中に入っていますコマンドで行う場合はそのディレクトリに移動しcdhomeユーザー名sshcatidrsapubgtauthorizedkeysを行う事で暗号化鍵「idrsapub」を承認された鍵一覧「authorizedkeys」に追記しますこの作業はテキストエディタで手動で行ってもかまいませんこれで自分の鍵を自分のマシンに登録する事ができましたすなわちこの鍵と、相手接続先の鍵を交換authorizedkeysに追記する事で鍵交換による通信が可能となりますなのでまず接続先で上と同じ手順を行いますそして接続先の「idrsapub」をコピーして来て自分接続元の「authorizedkeys」の末尾に追記しますこれを接続元でも行えばお互いの鍵を登録する事ができますSSH接続するには接続先のIPアドレスを「ipaddre」コマンドにて調べておきターミナルにてsshXXXXXXXXXX↑XXは接続先のIPアドレスと打ち込めばユーザー名、パスワードなしでSSH接続する事ができます。 |
